This sounds like your record setting is set to "What You Hear" which is a setting within Windows not Sonar

Not the best solution but why not export each wave file into separate files? Remove the file from cakewalk and load the indivdual files back into Cakewalk one by one, make your amendments and see if they then save as one file?

Sounds like youve loading a Cakewalk Bundle file and have moved the audio (.wav) files you have created during the project to a different directory, hence Cakewalk cant find the associated files.
