Per-project Global setting not working

I am running Sonar 3.
At one time I had my files saved in the per-project format with a separate folder for each project which contained a audio folder with the audio files and also the .cwp file.

I've now noticed that all my my project (.cwp) files are now being saved in the same (1 single) project folder and all the audio files from all my projects are going into 1 Audio Folder. I went to the global settings and I see I do have the Per-Project setting checked.

What gives?

How do I get this to save in separte project folders

When you start a new project (file menu > new) you are shown a dialogue box to allow you to name the project, choose a template to work from and there should also be an option to save all audio in the file per project folder.

If you just open a midi file without starting a new project then any changes will be saved to the default settings.
