transposing problem

I am attempting to transpose a bass line that was played on my six-string down two octaves (-24) in order to sound like a bass guitar. When I do this, the playback has some volume gliches that cause the sound to lower/faulter at certain points. They mainly occur during a quicker change, such as a hammer on. Any ideas why or how to fix it?
